Maldives government seems miffed after India called president Abdullah Yameen's emergency unconstitutional.
The Chinese warships in questions were in transit between the Sunda Strait and Lombok Strait, Navy sources have said.
Democratic institutions and the courts should be allowed to function without interference, India said.
Speaking at an event in Bengaluru, he said, "We don't want India and China against each other, not at all."
China on Friday said that it will not interfere in the internal affairs of Maldives and opposed any outside intervention.
The clarification comes a day after the Maldivian President sent his special envoys to three 'friendly nations' - China, Pakistan and Saudi Arabia.
On Monday, a state of emergency was declared by President Gayoom in Maldives for a period of 15 days, deepening the political crisis in the Indian Ocean nation.
The MEA also issued an advisory for the Indian Nationals traveling to Maldives.
Massive protests are being held across the country including repeated rounds of clashes between police and opposition protesters.
Maldivian Army have on Sunday been placed on high alert as President Abdulla Yameen refused to accept Supreme Court order to reinstate opposition leaders.
